If a waltz's tempo marking is a dotted half note = 66 (in 3/4 time) would one practice on the quarter note or dotted half note with the metronome.  How would you count with the metronome?  Also what about a piece that is in 5/8 time, tempo indication with a dotted quarter note tied to a quarter note = 52?  How would you count that?

The metronome marking  gives the tempo. How you count depends on the music. It may change from part to part of  a piece.

In a waltz, it's most common to count the 1-2-3, sometimes very slow or very fast.
If it doesn't work - try something different!

if it's marked dotted half-note =66  - then the dotted half-note would get the beat.  as counterpoint says - you can divide the beats then (inside the beat) by saying your '1 -2 -3' - but just knowing that actually it's '1 and a'  - with the dotted half-notes.

a dotted quarter tied to a quarter would equal 2 1/2 beats of five.  so - in effect - it is dividing the measure into two equal beats.  you could count this 'one and two and three // and four and five and'  or - on the main beats - thinking (as one does with debussy) of dividing up the five beats into two equal parts.

It depends on the tempo
Andate, Adagio, Larghetto and Largo you would count the quarter note
Moderato, Allegretto, Allegro, Agitato and Presto you would count the dottef half note

Since this is a waltz I think it's appropriate to practice on the dotted half note

Through listening lot of stuff in lot of style I got accustumed with certain "unwritten rules"
It's like having a fake book and needing to improvize an effective bass line ... and you know what kind of bass structure is right given the period the piece/song was written, the style, the mood...
